BJ's Pizza
They have very tasty gluten-free pizzas, but no cheese substitute. They also have a handful of other options, such as a gluten-free pizookie.

Chipotle 
For those who are concerned about cross-contamination, Chipotle does a good job of cleaning surfaces and separating items. While there isn't an option for a gluten-free burrito, they have corn tortillas for their tacos. The burrito bowls and salads have all the same ingredients as the burritos and tacos, but without tortillas. Any of these options can be dairy-free if you skip the sour cream and cheese.

Cracker Barrel
Cracker Barrel is country-style food to fatty extreme and is delicious, but they don't have a huge selection of gluten-free or dairy-free options. However, they were very helpful and responsive when we contacted them through email. I recommend emailing Cracker Barrel with your specific allergies or dietary restrictions.

Domino's Pizza
Domino's recently began offering a gluten-free crust at all their chains and it's definitely worth trying. The downside is that they don't have a cheese substitute, but the upside is that they deliver!

In-N-Out
Although their menu is simple, it is widely known that In-N-Out has a variety of options for their burgers. They don't have a gluten-free bun, but you can order your burger "protein style" and instead of a bun, they wrap your burger in lettuce. Skip the cheese for a dairy-free burger and you're good to go. The fries are cooked in oil with no cross contamination to worry about. 

Picazzo's Organic Italian Kitchen (locations in Arizona)

Over 90% of the menu can be eaten gluten-free and many have the option of being dairy-free, too. The gluten-free pizza can be ordered with Daiya instead of dairy cheese and many of the pastas are already dairy-free.

Red Brick Pizza
Here you can find a pizza with a gluten-free crust and Daiya to substitute for cheese. They have delicious pizzas. I recommend the gluten-free pizza with chipotle sauce, Daiya cheese, with chicken and onion toppings.

Red Robin Gourmet Burgers
Red Robin offers tasty burgers on gluten-free buns (Udi's brand) and gluten-free, dairy-free french fries. 

Redwood Pizza (Felton, CA) (map)
This is a local pizzeria a few miles from Santa Cruz that offers a gluten-free crust and their own blend of dairy-free cheese. 

Shine Cafe (Morro Bay, CA) (map)
This local restaurant is attached to a very allergy friendly grocery store, Sunshine Health Foods. Shine Cafe has great gluten-free and dairy-free selections and you don't have to worry about dairy being in anything because they're a vegan restaurant. We ate some delicious bagels and an egg-less tofu scramble.
